The best way to stop it is to prevent it from occuring all together.
Here is what you should be doing each time when you bring the boat back from the water.
#1. Verify the drain plug is removed and leave the cover OFF and put the boat in the direct sunlight to dry for at least 1 full day of sunlight. Pull out any equipment or items that have had heavy water exposure (such as life vests)
#2. Afterwords the day or two of drying, put a cover over the boat. Assuming this is NOT a pontoon boat, but a true “deck boat”.
You might get some of the problem out of the carpet with a pressure washer and some chemicals for cleaning this carpet but I garantee if this has sat for a significant period of time like this, the majority of it will continue to stay smelly and disgusting despite how much cleaning you do.
I have a feeling you’re looking at a future boat carpet replacement soon because of the regular excessive water left on/in the boat after each use.
Scrub with boat soap, use vinegar frequently when you get it clean to keep mildew from forming, keep it dry, and if it gets wet, well drained and aired out.
